[Bug] Skipping Permissions Breaks MCP File Detection

Bug Description
I noticed that in a brand new project, if I already have the .mcp.json file in the project root, if I open claude by typing 'claude' it picks up that there is MCPs available and if I want to use it. However, if I type in 'claude --dangerously-skip-permissions' it ignores the .mcp.json file and acts as if it doesn't recognized it
