[Bug] Imported MCP server settings is lost on Claude Code updates

Bug Description
Claude regularly loses MCP settings imported from Claude Desktop. I have a single MCP server for working with the issue tracker, which I imported from Claude Desktop. Claude Desktop itself does not seem to ever lose track of the MCP setting. But Claude Code loses the imported MCP server on every update, which is honestly the only really annoying UX issue to otherwise amazing Claude Code experience
