[Feature Request] Enhance CLAUDE.md System Instruction Handling and Customization

Bug Description
CLAUDE.md is not respected. My guess due to system rules defined by Anthropic for safety or other reasons but I just feel this area should be worked on. You can have safety and system rules and still provide developers a way to define rules that don't break the system and still have Claude respect ours.
