[Bug] Auto-upgrade bypasses disabled settings in configuration hierarchy

Bug Description
Great to see version 2.0.31 fixed the subagent bug. The issue was in 2.0.30, which was the head revision. I had to downgrade to 2.0.29 before every session.

Despite disabling every setting across the full hierarchy of configuration options, it still upgraded automatically from somewhere.

Please make sure it's honoring disabling the auto-update.
