Title: Multi-repo Claude projects need project-level permission settings

Body:
My project has two repos. Thread sessions in it run in auto mode, but GitHub actions such as opening a draft PR still stop on a permission prompt. Allow rules in .claude/settings.json seem to apply only when a project has one repo, so in this project I cannot pre-approve anything. I have to open each thread and press Allow, which blocks work while I am away.

What I want:

  1. Permission allow rules set once for the whole project, in Project settings, that apply to every repo and thread.
  2. A way to pre-approve safe GitHub actions (draft PRs, branch pushes, CI re-runs) and still keep merges and prod actions gated.
  3. A clear note in Project settings on which permission source applies in a multi-repo project.

Similar to https://github.com/anthropics/claude-code/issues/99274 but mine is about multiple repos
