[Bug] Auto mode classifier refuses safe file cleanup commands

Bug Description
the automode classifier is incredibly frustrating, it is refusing safe commands like file clean up which is cluttering up all of my storage everywhere!
I just cleaned up over 200GB of idle work trees that claude left over, even though I already have a well defined workflow that has changes ultimately land on a shared checkout
this happens everywhere, not just linux. the new auto mode classifier is really bad
