[Bug] Auto-edit fails to auto-modify files in dot directories

Bug Description
Even if auto-edit is turned on, I am prompted for modification of anything within a dot directory like .vscode. It is pretty annoying when you have to make a bunch of changes in a dot directory, and it is a normal development flow.
