[Bug] Auto mode re-enables despite user disabling and does destructive operations

Bug Description
Auto-mode turns on automatically, even after being disabled in config.
Disabling made auto mode not selectable by user, but Claude will still switch to auto on it's own, do destructive actions, then claim that user or a linter "deleted" items.
