[Bug] Claude Code auto-commits all uncommitted changes instead of only modified files

Bug Description
Claude Code starts writing code in response to questions. Claude Code unilaterally decides to roll back all changes — not just the ones it just wrote, but everything that was uncommitted too. This wastes a ton of tokens and loses intermediate results — that's the most infuriating thing about this tool.
