[Bug] Agents repeatedly request permission for allowed multi-step commands across repositories

Bug Description
When working with multiple repositories and agents, although I have given them permissions to access all the repositories, red files in there, and even use non-destructive commands, the agents keep asking the coordinator per permission. It seems like if they need to "cd <repo-dir> && some-command" (both things they are allowed to do) they need to ask, and they won't "remeber".
