[FEATURE] House .mcp.json in .claude

Problem Statement

Currentlly project scoped MCPs are defined in .mcp.json in the project root. Requesting that this default (or atleast provide optionality) to be inside the .claude folder in the project root. This keeps the project clean, well organized and is fundamentally an intuitive place for the MCP configuration to live.

Proposed Solution

1. Default .mcp.json to .claude folder in project root.
2. Provide flags/ENV vars to define MCP JSON configuration file path.
