Feature Request: Allow native tools to be disabled

Some MCP servers, such as Clojure MCP, replace the existing tools in Claude Code with more specialized functionality. In this case we want to disable the built-in Claude Code tools, but still use the claude CLI. The easiest alternative right now is to use Claude Desktop instead.
